I just tried again, only with the non-working instance open and wrote k1JT on Wsjtx and the response I got was:

In the Diagnostic Form, all INBOUND ports are marked as OPEN... and there is this message:

That´s all I could pick up, sorry for not being able to solve this better.

I have two instances of WSJT-X working with Omnirig and Log4OM NG without SliceMaster.
Setup steps (assuming that you already have wsjt+ominrig+Log4ON working with SmartSDR:
In Flex
1) Setup a second slice RX in SmartSDR with output as RX2
2) Setup a CAT for the second slice
In OmniRig configure Rig 2 to use theCAT created above
In Log4OM
1) verify that the #2 rig follows the slice frequency and vice-versa.
2) Create a new UDP listener for JT Message on port 2238
In Windows
1) Create a new shortcut to launch a second independent copy of wsjt-x. Select properties and in the "Target" section add something like --rig-name=omnirig2 after the command
2) launch wsjt using the new shortcut. This will cause wsjt to generate a new config folder in %LOCALAPPDATA%
Now configure the new wsjt similar to regular WSJT, but with the following changes:
Settings>Radio>Rig: OmniRig Rig2
Settings>Audio>Input: Dax Audio RX2
Settings>Reporting>UDP Server port: 2238
You should now have two instances of WSJT-X running in parallel with either able to transmit and log to Log4OM. All the muxing happens in OmniRig and Log4OM, so no additional software required.
[Sorry if others have solved this -- got my new Flex yesterday and needed a project last nite. Running dual wsjt-x without additional software seemed like a good night one task.]
