As I have done sixty odd SOTA activations I'm considering using the option to Merge the CSV file that I have just downloaded. Before I do, if for instance I have NOT worked say, Norway from my home QTH but I have when I have been out activating SOTA, will Norway show that I have worked it from home and be included in my log? I have always kept my home QTH log and SOTA logs separate and I would prefer to keep it that way if possible.

The SOTA merge facility is just that it merges (Updates) SOTA QSO data with existing Log4om QSO data, like it puts the SOTA ref into the correct fields in Log4OM
It does not add QSO's which you have logged direct to the SOTA web site to your Log4om logbook
It is similar to a LOTW or eQSL update where the update just updates the QSL status of existing QSO's
