I can confirm the same behavior. When you select "by LOTW received" then Save Settings, close the program and reopen, your setting of "by LOTW received" is still selected, but the selected action (red highlight of those countries NOT LOTW received) does not happen. The setting is saved, but the action of the setting does not occur, until the selection is changed and reapplied.
