I there anyway to view which Comm port Log40M is using?

You could use Portmon depending what OS you are using or one of the other port monitoring programs.
Why do you want to monitor the com port?

Log4OM uses a COM port only for CAT.
Both informations are provided and set by the user.
in Omnirig you have the COM port set in the omnirig interface
in Hamlib you choose the COM port in the configuration parameters of CAT system
We don't use any other COM port, but we use some TCP ports, that are user configurable into settings (for Log4OM and Communicator)

I use the cat control and I am playing about with fldigi, just wanted to see if there was a conflict between the two i.e. are they both trying to use the same Comm port.

You will get a com port conflict because two programs cannot share a com port other than a virtual comport pair or splitter.
However with log4om version 1.16 you can set up FLDigi to use XML-RPC protocol and then all of the cat information comes from Log4om which removes the need to have any cat connection in FLDigi
