From all of your testing the logical assumption is that there is an issue with the Jupiter 
If the radio does not provide the commands for Omnirig it is not possible for Omnirig or any attached software to function correctly.
Perhaps contact the Omnirig author for assistance he might have had this issue with another user, we have not.
