It's my understanding that both LOTW and EQSL now support the MSK144 mode. I have added it to my drop down mode box. All is well for logging MSK144 contacts. Running version 1.27.
However, whenever I do an upload to LOTW or EQSL, they report that I have uploaded a JT9 (Data) contact... is there another setting somewhere I need to change?

This is the problem. You have to change all 3 positions to MFSK144 
As it now is it shows MFSK in the drop down list but it loads up JT9 to eQSL and LotW.
